On the ECU connector there's basically little of interest - a starter signal, a power feed, a ground, a tacho, and a bunch of wires that go to the AFM which can be used if you need to run wires to that area of the engine bay (I use one of them for the fuel pump circuit FC pin).
The chassis connector has (on the Aus one) few wires and it's really no biggy to check them with a multimeter against the loom you pulled out of the car.
With the 1UZ ECU plugs, on the other hand, you may be on your own if it really is a 96 engine - what did it come out of?
There are diagrams on the lextreme website for the 90 LS400 and I'd start by checking the loom against that. Depending on which plugs your engine has it might be very similar to the 90 model, and the variations could probably be worked out from the loom, or from the half cut wiring if you got a half cut. I have a 97-00 LS400 wiring diagram, but I think the plugs and pinouts are completely different because it's a different version of 1UZ.
In essence, all you need to worry about is the injector and ignitor/coil power, the ecu BATT, +B, +B1, IGSW, MREL pins and the efi relay, bypass the fuel pump and it should start (you can even get away with no BATT and MREL as long as you power +B and +B1 externally). It depends how complete and how neat you want it to be - there's a ton of other stuff that should be hooked up that isn't critical to it running.
