Which MS ECU? some of the earlier kits do not have an onboard IGBT.
I mounted the IGBT in a small box external to the ECU, along with other electronics to switch the thermofan and run shift-lights.

If the megasquirt has its own in built igniter you can use your coil directly. (If it had a ballast resistor make sure you keep this though).
(Note, the toyota ignitor is designed to accept the VR signal so won't work with most aftermarket computers anyway, so if the megasquirt doesnt have an igniter you will need to get something like a BIM124).
You could also upgrade to a bosch transformer type coil, HEC716 or something if you wanted.

no ballast required for that coil, just IGN switched 12+ to the coil and the ECU provides the (-) for the coil.
Make sure the earth side of the coil driver circuit is decent as it has it grounds a fair amount of current. If worried about noise to the ECU sense circuits, take the IGBT ground back out to the engine bay. This is probably not an issue with the V3 boards. I used the earlier board and out of caution, took the IGBT high current stuff away from the ECU.
